Eventually, in one of the new protagonist journey, we see him facing off against them and defeating the protagonist of that region. We all see how far he gotten.
Honestly, I'd say he should he go all the way to shinnoh. Each time he went to a new region, he actually becomes better and stronger. He actually evolves his pokemon and there's more interaction between the villainous teams. He also ages. In Hoenn, he still leaves his pokemon behind, wanting to re-experience his beginning, but learns it isn't possible since it'll never be the same so he takes his old pokemon back. Also, Misty and Brock come along with him on all his travels. They also become stronger and develop like ash. In Shinnoh, he still loses to Tobasis, but the battle is much harder, and acknowledges that there is still so much more he needs to learn and the last we see of them is them going back to kanto.
Then, we get a new protagonist in Unova. Unova's tournament style is also improved and we see Ash and the gang and Iris. When Ash came to Unova, he meets Iris and the waiter and they join them. He and the gang teaches them various thing. Eventually, Iris faces the protagonist in the tournament and wins the whole tournament. The protagonist realizes that there is so much he has yet to see and goes on another adventure.
For Kalos, Serena and Ash do not have a relationship. They never knew each other. It follows Serena or Calem as the protagonist. And, kinda like the games. We see Ash and the gang and the old protagnoist in various places like in the background.
Team rocket also develops and becomes better. They're actually pretty successful in Unova. We see a Team Plasma and Team Rocket face-off. Also, when Ash faces off Team Plasma, it's the old version, not the new one. The continue to be in the series and mess with Ash and the gang.
We see flashes of them in the other protagonists journey.
