Game Freak make the games, Nintendo publish them and GF outsources the lion's share of the outsourced work to Creatures to keep them involved. They all own part of TPC, with Nintendo owning less than the other two, due to holding the master trademarks of the franchise (brand name and creatures/associated). Nintendo set up Pokémon Center (the precursor to TPC) again with Game Freak and Creatures as they didn't WANT to be handling the behemoth that pokémon was becoming in Japan in 1998. At this stage, they're happier not having to operate a dedicate wing in-house, solely to pump out pokémon games for the yearly release, when they have a relationship with a studio quite content to do so for them currently.
This is what you forget, Nintendo themselves see Pokémon as a kid-friendly, entry-level RPG, if they somehow ended up running it, they're running it exactly like it's been run so far, to continue the absolutely insane cash draw the franchise has.
