Yes, though you can still use them against evil legendary battle in the final. The other legendary wolf is catch by Hop in postgame too, and I think the third legendary will be catchable in postgame as well.
Is it the first time since Gen 2 that legendaries are locked to postgame?

Oh right, I meant box legendaries. Still, Gen 2 don't force you to battle or catch Ho-oh and Lugia, so they were just optional legendaries. In every gens since Gen 2, you either battle or catch them in the main plot.
