The two have been intertwined so intimately since humans first appeared that humans and pokémon are free to interchangeably breed, humans adapting a Ditto-like ability to breed amongst all the egg groups. This also had an effect of the humans becoming as resistant to a pokémon against any attack that would feasibly deal significant damage to a regular human as cross-breeding allowed humans to gain some measure of inherent power (Psychics and martial artists going above and beyond their equivalents in our world, shown sparring with their pokémon or actual feats of psychokinetic events).
The humans of the Pokémon world have no compunction with having relations with their pokémon, because they understand it's as natural to humans and pokémon as the desire to get better as they grow.
