Single player game where you play as Mewtwo and you have to save Mew from Team Rocket, and you have to fight all the legendaries.

Mewtwo was on his island while team rocket captured all of the legendaries using some berserk gene devices.
Team rocket used dialga, palkia and giratina to trap mewtwo in another dimension. he couldn't tell because he's isolated on his island.
on top of that, there's passive genjutsu coming from darkrai and cresselia to keep him in a "dream state" so that he doesn't realize he's been warped away from the real world.

why would team rocket do this?
