Except that's not how it works, during story events (which is most of the story) areas are in a set time. NotLiverpool was daylight for me when I first went in but then when I entered and exited a building it was nighttime

This. Before the 3rd gym, you're told to go to a hotel and rest. It was morning for me correctly but the it got changed to night because it was scripted.
Aside from that, the day and night cycle worked fine for me.
