Prism especially does an amazing job in my opinion. I was surprised at how well it captured the feeling of playing the early Pokemon games, even if some stuff is rough around the edges.
For Gen 3, Blazed Glazed, Light Platinum, and Altered Emerald are all solid. Gaia looks awesome, but I'm personally holding out for the v4 update that'll give it a postgame. Also, any of Drayano's hacks are excellent if you want to play through the main series games with an appropriate level of difficulty for a longtime fan.
