He isn't. While Masuda is disillusioned and doesn't give a shit any more and Ohmori is just a yes-man, most of the issues with these games stem from how rushed they were, for which The Pokemon Company is to blame. If Morimoto directed a Pokemon game under these conditions, it would have to make just as many compromises, and Morimoto isn't stupid enough to let his name be in the spotlight of a rush job. The dude seems pretty content to continue keeping the battle system up to snuff.
