First, I should probably clarify that when I said a physical attack team I did not mean a team that ONLY has good physical attack, but a team in which the common factor was a strong physical attack. Pokemon like Toxicroak have good physical attack, but they also can be mixed. So, in the context of Toxicroak on a team, it could have 3 physical attacks and maybe 1 special attack. I would still like to see a consistent theme but I feel like if all the pokemon only have one thing about them that defines them then it would be too easy to exploit and it would be the same issue as basing gyms off of type.
Second of all, I'm not convinced that adding more diversity in routes would bloat it. Assuming each route has 4 different types of pokemon in it, you could easily have each of those 4 different pokemon all have strengths in different stats, WHILE still having pokemon that would make sense in that area. Additionally, aren't there like 3-5 routes before your first gym? If that's so, then that is 12-20 unique pokemon you could catch to help you take on the gym. And as the game progresses, you'll have even more options available to you since you'll be able to use pokemon from different routes.
Lastly, I think BW2 Challenge Mode AI is a decent example of AI that isn't totally brain dead. It doesn't need to be overly complicated, it just needs to be able to know if it should switch if something it cant reasonably fight is in front of it.
