Yes, the games are unpolished and most of the animations are shit, but aquatic Pokemon swimming in the air has been a thing long before the main series had 3D and has been used in media that isn't even made by Gamefreak (like the Gamecube games). If Gamefreak wanted to, there's no reason they couldn't animate Milotic to slither on the ground just as dozens of other serpent Pokemon already do, they just think having it swim in the air looks better for whatever reason.
