It can't be a coincidence at all, that gen 3-5 which had the best pokemon games on average had Iwatas involvement to a large degree. Once he stopped helping due to his illness, the cracks which were covered for the most part, starting showing again.
Basically, don't ever think Game Freak could ever do something like gen 3-5 ever again, especially without Iwata.
