Weather trio have no traits in common with them outside of being hulking land beast, sea beast, and sky beast. Even golems like the Regis have been thoroughly subsumed into generic fantasy creatures.
If Christianity, Judaism, and Islam is all you know, of course you're going to look at something foreign through that lens. But Pokemon was designed by almost entirely Japanese developers, so you need to look at the things that would've influenced them the most, particularly the mesh of Shinto-Buddhism (which includes Hindu influence like Guanyin/Kannon thanks to Buddhism) that the average Japanese person grows up with.
Like, you could say that Giratina is a clear Satan analogue. But to a Japanese person, they might see rebellion and banishment and be reminded of Susanoo, who was banished for being a dick to his sister sun goddess Amaterasu, even if Giratina's powers and realm are nothing like Susanoo. But how box legendaries like Lugia/Ho-oh and Dialga/Palkia are only venerated in their specific regions is very much part of Shintoism, which is a conglomerate of local traditions and faiths.
