To be fair, moments before you see that Leon is able to throw a Pokeball at it after weakening it moments before. It failed, but It made it look like it was an option.
I don't really blame anyone for trying to throw a Pokeball at it's first form, the cinematic almost seems to tell you it's something you should try.
