There's a super powerful sword at the edge of the cliff but the dungeon sub-boss stands in the way. The cliff starts to collapse and the boss fight starts.
If you win, you grab the sword before it falls. It's strong enough to carry you through the last few hours of the main game.
If you lose, the sword drops from the cliff and washes away in the canyon. It becomes an extra bit of loot you can get in a post game dungeon, where its a still on par with the rest of your equipment, but it isn't exactly as big a boost as it was.
The stakes is whether or not you catch the pokemon. It's a minor setback if you lose but its not like you aren't going to get it anyway. If you catch the legendary, you have a 600bst beat stick to sweep the E4 for you. If you don't catch it, you don't catch it and continue with the game as normal.
The stakes are pretty minor, but there are stakes. If its a mandatory capture then fucking it up has even less stakes.
