Nintendo also had 33% of TPC on it's own.
The last 33% is owned by GameFreak.
If Nintendo has absorbed Creatures Inc, then Nintendo now owns 66% of TPC.
Despite the split ownership, TPC was run effectively as its own company so while GameFreak co-owned TPC, TPC had to manage GameFreak's products along with everything else.
What I imagine will happen if Nintendo has absorbed Creatures and effectively control TPC, is that mainline Game Development will be managed by Nintendo while TPC continue to manage every other aspect.
GameFreak will continue to be the developer but Nintendo's involvement henceforth could be much greater.
GameFreak are unlikely to stop being the main developer of Pokemon unless they really fuck up, but if Nintendo gets more involved I see that as being much less likely to happen.

Not much will actually change, DP remakes will probably be better than SwSh at least.
