The cause they advertise is legitimate, their actions towards the end are quite literally "just following orders" and dealing with trespassers the higher up's said to stop. Heck, even at the start of the game they aren't necessarily evil, they're just recovering the asset Lillie stole by order of their boss. A boss who only did what she did because she went nuts opening up portals to find her lost husband, and eventually a jellyfish after going nuts because of it, not to rule/destroy the world. The worst they have is Faba, and even then he's just a "results by any means" scientist, not for domination, just science.
