N is a great example of where Pokémon villains should go, but he was hampered by the fact that Ghetsis is so blatantly evil and that the games make it clear very early on that Team Plasma isn't what they appear to be. The biggest problem with Black and White's story is that they raise the issue of trainers owning Pokémon without ever actually tackling it head on. They never show people misusing Pokémon beyond the people that are supposed to be under N which weakens N's argument, and the trainers' arguments are also very weak with them basically boiling down to, "I never treat my Pokémon wrong, so there is nothing wrong with the system."
While Black/White does raise some interesting questions, it still suffers from Pokémons' inability to give the good guys actual flaws. The problem of owning Pokémon isn't treated as a real morally ambiguous situation as the game never allows N to show the negatives of trainers. At the end, the game essentially says that there is nothing wrong with the current system, N is simply misguided due to being brainwashed by Ghetsis. The game needed to show N had a legitimate argument if they wanted to have a strong story
