In Orre a bunch of pokemon really were stolen and turned into shadow pokemon, their professor isn't doing research about nice stuff like enviorment, breeding or evolution, he is researching a way to purify all the shadow pokemon

The ones where Team Rocket operates since it's still one of the very few enemy teams that are actually gangsters and commit crime on a regular basis instead of just in the leader's master plan.

Kinda sad seeing the villain teams going from mafiosi to ecoterrorists to a couple of flavors of religious cultism until we reach the dizzying heights of today where enemy teams are street thugs or hooligans who are barely evil and don't commit crime.

No it's just a childrens game with no real depth to its world building. Everyone fucking loves pokemon and mean people operate on the honor system so if you beat them fair and square they turn nice.
