Ghetsis raised N from childhood in complete isolation from other humans other than two that Ghetsis personally picked, and only allowed N to interact with abused Pokemon that he brought him. The point of this was to make N emotionally and socially stunted, and develop a hatred for other humans. This, in turn, was so that N would be the perfect tool to make the legendary dragon appear to choose him as the next hero of legend, as it would only do so to someone that was "pure," something Ghetsis himself absolutely wasn't. When N beat the Pokemon League, he would tell the people of Unova to release their Pokemon, with his official hero status and the legendary dragon's presence serving as "proof" that N was in the right. Once Ghetsis was the only Trainer left with Pokemon, he would dispose of N, and use the total control over Unova's Pokemon, as well as the legendary dragon, to take over the rest of the world.
The only reason Ghetsis fails is because N meets the player, a total nobody, who manages to shake N's faith in his beliefs enough to where he wants one last battle with the player. This leads to the player getting the other dragon, and winning. Ghetsis only drops all subtlety after the final battle with N because he knows his plans are up in smoke, so he'll just take it by force.
