These completely ruin the intention of the Pokemon, though. The whole point is that they're badly made and put together, because that's how the English used to think fossils were put together years ago.

The "scientist" who puts them together in-game, Cara Liss, even is named "careless" and puts on two differently coloured shoes.

I completely agree with you.
However, evolution is a process that adapts a pokemon's body and makes it both stronger and more suited to its enviroment and self.
Therefore, these should all have been base forms of two-step lines that evolved into mons like the OP.
There would be nothing wrong with the designs of the fossil mons if they evolved into a complete mon of two halves.

The only problem is they didn't make any evolution for making them suffer less. It would be epic if they got some friendship/affection evolution were they will be able to adapt to their new body and get a better shape.

I could see it being a minor plot line in a later game. The correct halves of the other fossils turn up, eliciting some shocked reactions from the region's professor. Cara Liss makes an appearance just outside of the fossil resurrection lab, offering shady revivals of her versions of the fossils. I doubt GF would show her losing whatever standing she had, but it could be implied.
