This exact shit is a big reason on why legendary and mythical Pokémon don't feel legendary or mythical, just Pokémon+1. And it's disappointing as fuck.

Or maybe its more spiritual? The things that it inspires in others? The concept of it, rather than the flesh itself.

Animism makes gods of stones, grass and rivers, but really its just about holding respect and reverence towards nature.

Except at the end of the day, they are just Pokémon. They can be afflicted with status conditions, they can be KO’d, they can be captured, there’s no real difference from other Pokémon other than their power—which can still be overcome by normal Pokémon.
