Dialga, Palkia, and Giratina are not limited to sinnoh, they're from a different dimension and can cross whereever the fuck they wanted.
Kyogre can be near any shoreline of any region, rayquaza is in the ozone layer so he can be where ever.
Lati twins weren't established as hoenn unique (since a non-hoenn movie features them, and they can soar where ever)
Lunaala and Pyroar 2.0 are the same as the creation trio, they're portaled in.
Ho-oh is a part of kanto, johto, and at some point hoenn and ore of all places as well.
Lugia i think is the same as kyogre
The birds, lake trio, black and white dragons, regis, the dogs given their lore, and the x/y legends makes no fucking sense though. (except the idea of alternate dimensions with ultra space and hoopa just teleporting them there makes sense of it.)
