They're A official canon. Anything approved by TPC is official. The anime and manga are just as official as the games are.

Nevermind the fact that the three influence each other. Lugia was created for the anime and put in the games afterwards. Silver being Giovanni's son is something the manga made up but was made canon in the games in HGSS.

There is no one official canon. All three are separate, but equal.

The original games never remotely hinted that Silver was related to Giovanni in any way. It was only hinted at in FRLG before being confirmed in HGSS.
