There was a more minor one in gen 7 but I believe that was caused by Sky Drop triggering contact effects on the first turn, which would be easy enough to change.

Sky Drop was probably cut because it was a two-turn move that only had 60 base power and didn't even work on heavy pokemon.
Return and Frustration were cut because they were mechanically uninteresting; there is no reason not to have maximum Friendship with a pokemon. An unfortunate side effect is that Normal-type physical attackers no longer have a terrifying 120 BP STAB move with no drawback, but that's pretty easy to fix by adding a new move in the DLC. The actual Friendship scaling aspect of it was never useful or interesting.
It sounds like the main reason trials came so late was that they were apprehensive about deviating so much from the usual gym formula and Ohmori wanted to see how people would react to the idea of trials before he fully committed to it.
