Flowers are reproductive organs with male and female parts so I don't get how it can have a gender.

Vileplume as with most Grass-Type Pokemon is mimicking a plant rather than being one, think of something like the Leaf Katydid or the Orchid Mantis.

As far as we're aware this is actually just the animals being cold-blooded and reacting to sunlight becoming more active, the large petal and leaf-like structures on the Pokemon would function similarly to the neck flap of the Iguana.

More than likely is a natural ability to create sugars and poisons from their body, Sweet Scent would be a sugar the Pokemon can create whereas Sleep Powder, Spore, Poison Powder & Stun Spore would be poisons of various kinds.

This is where you're wrong. Some species of flower, including the Rafflesia flower that Vileplume is based on, do have distinct male and female genders.

Just admit that grass-type pokemon are plant-based "creatures" rather than animals. If it can do photosynthesis, it's not an animal by biological definitions, regardless if they added googly eyes and feet to it.

I mean that's not technically true since kingdoms are defined by common ancestry.
If a thing that was sedentary, had cell walls, and used photosynthesis was descended from an animal, it would biologically be considered an animal.
In fact there are animals IRL that steal chloroplasts from the algae they eat and use those to photosynthesize.
