They still make the game more linear than people like to pretend. Unless for some reason you decide to skip gyms despite being in town, Koga and Sabrina are the only interchangeable gym leaders. Aside from them, you'd never have a reason not to do them in order, since the roadblocks will force you into a specific path.

RBY seemed like they had some less than linear parts because they didn't know how to design the map better to stop the player from getting to certain places earlier
GSC seemed like they were actually made with players trying to play the game non-linearly which would explain the level curve
