So did they fuck up it's model in XY and just never get round to fixing it? In BW it clearly stands up but in subsequent games it's half stuck in the floor. Looks stupid.

they still fucked up, just not that badly. gamefreak accidentally made the model origin hit the ground instead of adjusting it properly. they figured "it's just one pokemon, and an NFE shitmon not even available in the region, it'll be fine; nobody's gonna notice."

It's intentional. According to the Pokedex it's supposed to embed itself in the floors and walls of caves, so being in the ground just makes sense. If anything the Gen 5 sprite is a fuck up because not only is it above ground but it also randomly spins like a top for no reason.
