Lore, design, in-game use, overpoweredness, suspension-of-disbelief breaking concept, turning the subsequent worldbuilding into a mess, people have already explained them all in this thread.
I have another reason though and that's it that they killed every form of mystery and mysticism the series had before that.
Lavender tower and the ghost, Ruins of Alph, mew, ghost and psychic type, clefairy, xatu, fossils, the cults surrounding celebi, lugia and ho oh, strange pokedex entries, even stuff from the anime like the giant dragonite, maiden's peak, pokemonopolis, movies 2&3 all feel fucking flat when you have the ultimate answer to the universe and everything. Even worse when it's a corkscrew-can opener amalgamation looking alien llama.
But really Ruins of Alph took a killing blow, it's just boring now. Ghost types? Arceus created them. Fossils? Arceus. Mew? Arceus. Fuck it even stuff from gen 4 like darkrai was doa because of it.
Introducing an omnipotent creator god and its creation mythos, then confirming both as true without even a hint of in-universe conflicting cosmologies, then being able to reach said god and interact with it, and beyond absolutely retarded being able to subdue it (by random normal kid with a mass-produced device no less), it's pretty much the perfect way to castrate your setting and worldbuilding. Nothing left for imagination and speculation to fill the gaps. You have reached the ceiling of what this world has to offer, in lore, in scope and magnanimity. It's no wonder than now we are jumping into multiverse and alternate dimensions because what else is left, but this being gamefreak it's just a poorly executed mess on top of another.
So yeah they suck and people have every reason to hate them.
