Is there anything in the games tying Giovanni and Team Rocket to the creation of Mewtwo? Not the anime, not the manga, but solely in the game universe.

As far as I can tell only Mr. Fuji had been connected to Mewtwo in the games until Giovanni suddenly had it in USUM. Was there something in RB, FRLG, or LGPE tying Mewtwo to TR?

Nothing directly stated, but there has been confirmation before that the author of the manga has knowledge of abandoned plot points or ones that weren't directly stated, hence him having Blaine being the creator of Mewtwo.

Even Fuji himself was only connected to Mewtwo in Emerald.

Based on that knowledge, if you analyse Team Rocket's appearances in the games, you can conclude Giovanni's goal could have been to capture Mewtwo by invading Silph Co. to obtain the Master Ball. The Game Corner was a way to obtain funds, the Mt. Moon appearance was to obtain the rare fossils and the Cerulean guy was just a random thug and Cubone is a rare ground Pokémon they tried to get.

Forgot to add: this can obviously be me overanalysing it (was good at literature in school), but Giovanni could have been imagined as an antagonist who goes through all means to catch them all, in a twisted irony of what the goal was back then.

In the Japanese version, it is signed with ジ, which means 'ji'. Ever since then it was assumed it was Mr. Fuji.

I'm not a KANTOOOOOO fag, but this shit is why I love the first two games so much. There is so much lore hidden in it, so much potential, that if it was shaped even better, it would actually have made a really good story. I guess this is why I love Dark Souls as well.

Almost certain that was the intention. It's even expanded upon in Pokemon Origins, where Giovanni is a jaded CEO that used to want to catch them all for fun, but now does so to make money off them.

Oh yeah, I totally forgot about his expanded past in Origins!

The story of the early Pokémon games have always felt weird to me because it feels like it was written with a much more exposed story in mind, but then it was cut for whatever reason.

There never was, but Mewtwo's story in the anime was so popular that it influenced the manga, as well as Mewtwo in Smash being based on anime Mewtwo.

So the games eventually adopted it too.

This is nothing new. There's plenty of instances where the anime fills in the gaps about something that was vague in the games, and then said details become canon to the game universe as well.

A speculation is that originally Silph was already took over by Team Rocket, here the Masterball was developved for Giovanni to catch Mewtwo granting him enough power to easily rule Kanto

Nitpicking here but it was actually FRLG that was the first to tie Fuji to Mewtwo a year before Emerald, if only indirectly. There's a photo of him and Blaine together in either the Cinnabar lab or gym, I forget which.

Fuji's first connection to Mewtwo was in the anime. The scientist in the beginning of the first movie is named Dr. Fuji in the credits.

No.

Fuji is literally the only character around from the days of the experiment and the only one who can comment on it as it was his lab. Giovanni in USUM is non-canon as by that point outside that continuity hes retired and reformed

No as it wasn't a criminal experiment, just a misguided one that went wrong by a philanthropic organization not a criminal one.

The only time Blaine has ever been linked to Mewtwo is in the manga. The game never does anything more than say Blaine and Fuji were friends.
