Does anyone know if you can store transferred Pokemon, and then use them as rentals for later? Or do you need the game plugged into the transfer pak at all times to use cartridge Pokemon?

I seem to remember if you register a team, you can use it from then on, with or without the transfer pak, but it was whole teams you had to register, not individual mons.

I saw where you could register teams, but I didn't see a way to register Pokemon which had been stored in Stadium. Am I missing something?

You're not. There isn't a way to do that. The only way to do what you're thinking is to register a bunch of teams yourself.
