Gardevoir are not native to Pokeworld and come from the spirit world like dusknoir. Gardevoir will crossover to act as guardians and protect certain people, at some point in the past a few settled down and now there is an invasive population. Due to feeding off of emotion they don't cause any problems in the ecosystems they inhabit, but no pokemon has an instinctual reaction to them, other then supernatural pokemon who also came from the spirit world.
