Do you think Chikorita ever looked back on its fallen comrades with any sort of remorse, as they were sent to the slaughterhouse in favor of flashier replacements?

Chikorita was the replacement though. You can see that in the bayleef stage, it's clearly a remnant of an older design we never saw.

Chikorita and Meganium having their final sprites make a lot of people think they were a late addition and there was some other grass starter in their place at some point. The middle stage being a leftover from it.

It's the most likely explanation, but I like to think of it as a thing similar to Pupitar. It's a shame that the reptilian chrysalis theme has been used only twice in the series.

The middle stage is definitely connected to Meganium, though, what with those antennas and how their names were Hanamogura (flower mole) and Hanaryuu (flower dragon).

Japan associates moles with dragons since the kanji for mole literally mean "ground dragon" (this is why Iris has an Excadrill in the anime, too).
