Other Gengar are still dark purple, it's only Ash's that's light purple.

Lillie's Magearna was never in a Poke Ball and we won't see Ash's Gengar come out of a Poke Ball until next week. Assuming it even stays in one and doesn't just hide in Ash's shadow.

And Noctowl did have the sparkles.

That's just because the sparkles weren't a thing in the anime until the later seasons. Noctowl started having them when they did.

Noctowl always had the sparkles. They just got a revamp because by that point, every Pokemon in the anime sparkled when it came out of a Poke Ball.
