That’s a classic Japanese cartooning gimmick. Lots of anime and video game characters do it. One that comes to mind immediately is Sonic. In classic Sonic art, characters often close their pupils when making similar expressions

It may be a budget and schedule thing. The Mystery Dungeon one was a one-off special with many of the staff from the movies according to bulbapedia, so they probably could afford making expressions more beliavable.

Gengar's color only changed once.

Gengar's color was kept consistent before the anime became digitally animated near the end of the Johto anime

Gengar's color was kept consistent ever since and Ash's Gengar is an exception, it's got a different color from any other Gengar in the anime

This, another Gengar shown in the second episode of the new series was colored normally. It's just Ash's that's a different color.
