Levels are just a gameplay mechanic/abstraction, not something that actually exists. The wild Pokemon you encounter in the late game aren't actually stronger than the ones you encountered earlier.

They should have just had the levels keep increasing instead of going back down for no reason.

He's wrong and right. The wild pokemon levels are pretty consistent with the pokemon on Johto until you get to Mt. Silver.

Broadly speaking, this is 100% your headcanon, senpai. There are multiple examples in main games that prove your statement wrong. NPCs often stop you from going somewhere because "Pokemon there are too strong". Victory Roads, Stark Mountain, Challenger's Cave are described as too dangerous for example.
