Say what you want about Team Galactic, but there's one indisputable fact - they have, by a long shot, the best music of any villainous team.

I'm split on Galactic. The grunts are funny, most of their music is good, and their front as a vague energy research company lets them fit into the world slightly better than some of the others. But unless I'm forgetting something, their Pokemon selection is a few bugs and a Gyarados away from the Team Rocket same old same old, and Cyrus falls into the kid's game trap of trying to talk about the human condition in a game that has very little to say, so he's not really rebutting much of anything, like a better version of pic related.

Masterball is completely useless in Cyrus' plan, because pokéballs are not able to channel the power of Dialga and Palkia, this is explained in D/P/Pt, games you haven't even played because your first generation was probably Gen 6 or 7, damn zoomers.

It’s useless to Cyrus, but him giving it away is actively hindering his plans. Why the fuck would you give away something to your ENEMY that not only would guarantee him wresting control of one of the twin deities from you, but also would disable its universe-recreating powers.

And then he has the gall to LET you free the lake spirits too. Even in Platinum, hypothetically without Giratina’s intervention simply capturing one of the two deities with the master ball would leave space for the lake trio to shut down the other one.

You're right, fyi. Red chain is needed to forcibly summon them, and at that point, it may as well be used to bind them as well. But more importantly, they needed to be induced to use their highly destructive powers exactly as Cyrus intended, which they may not have been so willing to do if simply caught.
Cyrus evidently did not account for the existence of Giratina or its ability to break those binds, so it's not like his plan was bad either. There was no real way to know that he would INTERFEEERRRE.

Actually that was Cyrus's goal, which he withheld from everyone (except the player, for the reason of GF writing themselves into a corner of having no other way to make that apparent that his interests lie elsewhere). He just told everyone that they were going to make the world better, basically, not completely demolish the universe to rebuild it gutted of things he personally found distaste in.
It's still neat though---the ultimate existential threat as the main conflict was the perfect follow-up to Hoenn's, and not all that badly executed though by no means perfect.
