Pokemon Red & Green featured him and Venusaur on the boxart, with Blastoise coming later the year with Pokemon blue. Charizard was the most popular of the 3 because people liked the fire breathing dragon over the other 2.
Charizard is a natural favorite with a little overhype by the company.

Not only was he in the cover of the game, but he was the only one of Ash's starters that actually evolved and was arguably his ace of the region. Add to that the fact that he's a MOTHERFUCKIN DRAGON and his competition was an ugly fat toad/plant along with a lazy Turtle with random cannons and Charizard becomes the obvious choice, kinda like how Greninja also got a popularity boost because of how shitty the other 2 options were. They're pretty much parallels.

This. Honestly, a lot of people underrate how much the anime shapes people's opinions of pokemon. Most people, especially casual fans, remember pokemon more by the anime than the games (not that this is necessarily a bad thing).
