The Dark Ages is called like that because there isn't much record of it due to historical deterioration, so the age is "dark".

1. it's not necessarily a skull. It may be more the head of a statue, in which case the vibe is sort of arcane a la dragon
2. there's no reason to ignore the explicit invocation of a draconic silhouette.
3. the jagged lines are sort of draconic, but also dark-related
4. the colour scheme is pretty dark-related (it is exactly that of darkrai and yveltal, and close to honchkrow and sneasel) but when they made Charizard dragon he did become black
5. the little feet are jets of fire; the design is emphasising dragonness
In general the regis are all very explicit condensations of their types. For a dragon type regi it makes sense to depict a literal dragon. If they were going to depict a Dark regi they would probably do something quite different than refer in about six ways to dragons

Also the main color of the Regi is red indicating Fire-type. The Electric Regi is yellow, the Steel one is grey/silver, the Rock one is brown and the Ice one is light blue.

And its core is inbetween the jaws of a dragon which are always shown breathing fire. I don't know how more blatant they can make it.

It's literally Sudowoodo's design to be rock. The green orb don't look like leaves at all. And not everything from water have to be water, it's a rule from gen 1 with Dratini.
