GBA to DS games are their own canon.
3DS+ are their own canon.
It's brought up in the Delta Episodes and the timelines GameFreak employees have released. (The only real reason they made the GB games their own thing was because they couldn't communicate with the GBA ones.) It's actually a pretty clever way of making both the old games and their remakes canon while explaining why the remakes get more features/plot.
So, they aren't the same character in that sense, but all 3 deserve to be on one page, like every version of Red is. Unless GameFreak retcons themselves (again) and do a Kris/Lyra thing.
