Team Plasma was a facade CREATED by Ghetsis, he used N as a pawn so that he could get the Legendary Pokémon under Plasma's ranks.
Ghetsis couldn't care less about pokémon's well being, but he recognizes their strength could be of help to take over Unova, the only problem being EVERYONE had pokémon and could oppose him.
So he sells to N the "pokémon suffer" bullshit by making him spend his entire childhood alongside of abused and abandoned pokémon, so to warp him to the idea that every trainer treats pokémon that way. When he becomes an adult (teen? I don't know how old he is) Ghetsis makes him become king of Team Plasma, telling him that it is his destiny to awaken the Legendary Pokémon and free pokémon from humans.
This, of course, is just an elaborate set up by Ghetsis to de-weaponize the entire region, leaving only Team Plasma to have pokémon, making its takeover virtually unstoppable.
More than that, he has a team of scientists that is ready to hack in the Box PC of every trainer in Unova and release all the pokémon inside.
Ghetsis makes N and Plasma's goons travel around Unova to find the stones that will awaken the Dragons, which N will then use to defeat the Champion and making people listen to Team Plasma. That means that he has to catch the pokémon, but N convinces himself it will be just for defeating the Champion. During his journey N has the misfortune(?) to meet the player. That's the first time that N meets pokémon that don't feel resentment towards humans, making him confused. As he continues his journey, he convinces himself that the player and his friends are just exceptions in a world where humans abuse and mistreat pokémon. He keeps meeting the Player, every time fighting him with different teams formed by the pokémon you can find in that area, but the more he travel the more realizes that humans are not as evil as he was raised to believe.
