Is it ever explained how do you "close"a Pokémon's heart and make it a shadow, as in the process? Why did it only happen in Orre?
(I played only Colosseum btw)

It is clearly explained, but not directly because kids game. They abuse and molest their pokemon, and make them like that so they are "dangerous".
Basically like animal cruelty, except pokemon will never be animals.

They never disclose the exact process, but it's implied to be abusive. More than likely they used the scientific method to figure out the best way to close off their hearts, then used machines to expedite the process. Which leaves plenty of room for abuse.
