what you described about shiny pokemon seems unlikely, since even normal pikachu show no variance in their coloration in any aspect e.g. there are no pikachu which are yellow but with pink cheek pouches, or a brown tail, etc.
the legendary pokemon thing is not your head canon because that is true in most cases. for example, mew is a species and there are several of them. the legendary birds are rare and powerful, but not unique. mewtwo is probably unique since it was made in a lab, though, and then escaped.
