The mainline suffers from the same formula. You are a kid, who gets a pokemon, who just so happens to get a rival and fight an evil team, and save the region, and become the pokemon league champion, and catch legendaries.
In the mystery dungeon, you're a specifically chosen human, turned into a pokemon, to save the world (which you are uniquely capable of doing, hence being chosen). The mainline games never specify why you are capable of beating all these trainers who have trained for years, or why pokemon are so weak in early routes, when it's so easy for pokemon to travel there. Whereas mystery dungeon can be explained as different dungeons being different ecological niches, with only high level pokemon being able to survive in more dangerous dungeons (so natural selection for higher level), whereas easier dungeons let anyone survive (so there is no reason to be strong in those dungeons)
