Depends on what you mean by best.
If by best, you mean the strongest, obviously that would be Ash-Greninja.
If you're talking about best by character or personality, then either Pikachu, Charizard, Sceptile, or Infernape.
If by best you mean your absolute favorite, then Aipom would be my favorite of all of Ash's Pokemon, prior to her trade. Then it would be Greninja.

If you're judging it based on win records, do note that you are not factoring the level or power of the opponents being fought. For instance, Greninja fought higher-leveled opponents despite having a lower "win record" than, say, Squirtle or Leavanny. Greninja battled against actual Megas whereas Squirtle fought weak league opponents and gym trainers.

Also, Snorlax and Kingler do not have a 100% win record, no matter what logic you use to defend it. Kingler lost to Misty's Psyduck. Snorlax lost to Gary's Scizor and Harrison's Houndoom.

Greninja fought four Megas canonically - Mega Sceptile, Mega Charizard X (thrice), Mega Abomasnow, and Mega Gardevoir. Of those battles, Greninja won against Mega Sceptile and Mega Abomasnow. It lost all three times to Mega Charizard X, and the battle with Mega Gardevoir was interrupted. In any case, Greninja fought opponents that were at if not slightly higher than E4 level. Actually, forgot that the second fight with Mega Charizard X was interrupted. In any case, point is made. Greninja fought higher-leveled opponents than several Pokemon with better win records such as Krookodile did.

Ash got rid of Poipole. It evolved into a Naganadel, and it should be grayed out to show it was released. Also, Ash has Incineroar and Melmetal now.
(Not sure if you should also count temporary mons such as Raticate, Seaking, Beedrill, and the Ultra Beasts.)

The problem with Greninja is that he has nothing to show for his strength/hype. Conceptually he's the strongest pokemon ash has ever owned( right after Pikachu) but he earned nothing with that power. He never got the chance to prove himself. Compare that to say incineroar who has literally zero feats but managed to defeat kukui's incineroar with an asspull. That's why people never talk shit about him because at least he defeated someone significant.

Not sure if E4 but they are definitely stronger your average alola league participants. The only one in the E4 spectrum was Alan and Diantha was champion tier who got dominated by greninja in his incomplete form. Fully mastered AG is definitely in the E4 spectrum.
