That doesn't make sense to me. At least in my mind, they're basically like our world's mythical animals (unicorns, griffons, dragons, etc), and there are fuck-tons of those across every culture around the world.

Well sure, some of them are basically deities, but not all of them. Take the legendary birds for example. They didn't even have any lore in the gen 1 games. They were just these rare, powerful Pokemon that lived in remote locations.
