It can't be avoided in older gen hacks. They had a limit on the amount of Pokemon that can be stored in the game. Progress is being made to upping that limit to a number nobody would ever reasonably reach, but it's not quite finished yet.

I think the most annoying thing I have ever seen in a rom hack was in one of the Touhou themed hacks which included a move called Destroy, which sounds like it was supposed to be only for Flandre. That move has 100% accuracy and is an instant kill but it only has 1 PP. Every single trainer later in the game has multiple 2hus who know that move so every battle results in you having to throw out revives because half your team will always be dead.

Touhoumon Another World. There's a mandatory fight against Reimu, who has 5 level 28 mon with perfect IVs, strong attacks, and an ace with 220/150/150/170/150/150 stats, ??? Typing, Levitate, and coverage to hit almost anything super-effectively. All of this, at a point where your team is unevolved and low 20s at best.
