Why did we all see certain Pokemon evo lines as being in pairs despite them never having anything to do with each other?

Because the main line games come in pairs, and certain pokémon were another's foil.
Alakazam is a pure psychic type, Gengar is both strong and weak against it.

now-a-days pairs are seen as version exclusives, but back then I guess with the example you gave (Alakazam and Gengar) Because they're both special trade evos, whereas Machamp and Golem are physical trade evos.

There were plenty of pairs that were version exclusive back then. Scyther and Pinsir (pre-Heracross and Scizor days), Bellsprout and Oddish, Growlithe and Vulpix, etc.
