I really can't believe the anime company decided to pull a whole new Mewtwo with a female voice out of their ass instead of using the original one. Was the old voice actor just not available at the time?

the author of the movie hold the rights to it, that's just what they signed up for at the time i guess.
That doesn't mean they can't use Mewtwo in a movie, but they can't use THAT Mewtwo, hence the change of VA to make them even more distinct.

The original VA returned in the remake. Just sweep the Genesect one under the rug just like the rest of the Gen 5 anime.
