The Ultra World is basically a giant pool of alternate universes and worlds unlike the normal Pokemon world, and it's proven that there are identical mirror worlds to the canon universe. Now whether different cartridge saves are undoubtedly parallel universes isn't explicit but I wouldn't be surprised if it's the case.
The Rainbow Rocket arc involves villains which come from alternate worlds where they succeed in their plots of domination, which straight confirms a multiverse, even if it's through the Ultra World.
Another piece of evidence is Hoopa and the use of its warp holes in ORAS, where it's hoops are basically used to summon Legendary Pokemon to the world through Space and Time, much in the fashion of how Hoopa used it in Clash of Ages, even when those Pokemon would be naturally unobtainable by normal means.
With the Arceus Dex Entries, they were written long before the consideration of a Multiverse was in place. And even though, I'd argue Arceus is multiversal give or take that Dialga, Palkia, and Giratina are all universe in tier given that Team Galactic attempted to use just one of them to destroy and reshape the universe in Cyrus' image. Arceus basically rules all three of them and is their master. Arceus can even create new members of the Creation Trio on a whim as shown in the Sinjoh Ruins event.
