We know that ghosts and ghost Pokemon are different because the mother Marowak in Red and Blue/Pokemon Origins appears as an actual ghost and not a ghost type Pokemon. It doesn't even appear as an Aloan Marowak that has the ghost typing.
Further evidence that ghost type Pokemon are not dead can be found on Allister's league card that states that Allister can supposedly see the spirits of ghost type Pokemon. As we know, ghost type pokemon can be seen by other trainers and other Pokemon unless the ghost types are actively trying to hide themselves like they were in Lavender town.
It is more likely that the Pokedex entries of ghost type Pokemon are not scientific facts like the other entries are meant to be, rather they are "ghost stories" based on local myths of the region.
Spiritomb for example is thought to be made from 108 spirits but it's more likely that Spiritomb is a species with supernatural abilities that allow it to feed on 108 spirits and emerge from its Keystone. This would explain how Spiritomb can be assigned sex, gender, and has breeding capabilities.
There is however one ghost type Pokemon that is probably an actual ghost: Shedinja. Shedinja is the only non legendary/mythical ghost Pokemon that cannot be found in the wild and cannot breed (even with Ditto) to produce another Shedinja.
